They then used this technology to make their portals to Xen, but due to the incompleteness of the superportal device plans, they were unable to make perfect ones. If that falls, so does their empire. If the Resistance was to use the superportal device to teleport to the Overworld, then they could effectively destroy the Combine. There is no other mention of the ship's presence in, or disappearance from this area, though it may have simply teleported out.

Next to the entrance of the dry dock there is an intercom where Cave Johnson mentions that they are working on a teleportation experiment, which may explain the ship's disappearance.

This appears to agree with the fact that perfecting localized teleportation was something the Combine and the Resistance were working on in Half-Life 2 and its episodes. The Borealis is expected to appear in Episode Three.
